1.Check the box under the Auto heading if you want the corresponding
scaling control (eg Minimum or Maximum) to be automatically determined
by the MetaStock program (eg for the Charts, Smart Charts + Charts saved
in Layouts and Templates).

2.Optionaly, if the Auto box is unchecked, you can manually enter a value and
as a result, the above mentioned File Types will NOT at all be maintained,
by the program, for the Y-axis.

The above core explanation is taken from the MS-Help, eg search the Index for
                       Scale:y-axis properties: 

In your situation:
-apply #1 on your Layout : eg on all the Charts singly (containing in your Layout)
-and "Save As" (as a Layout file type) the (now altered) layout.
