Yes of course. Numbers are added just to ensure that file names are unique
(in case original names were duplicate).

You can do this but this is not necessary. In fact you can
have your custom indicators anywhere on your hard disk.

File names in single directory have to be unique of course.
You can rename one of them if there is a duplicate.
You can verify which one is used by particular pane by
clicking with RIGHT mouse button over chart PANE and selecting
"PARAMETERS".
Then switch to "Axes & Grid" and you will find file path property there.
