I've had enough of the limitations of TS's note taking capabilities.
So, a few weeks back I went on a mission to find a "sticky notes"
application that will allow you to take and keep notes from any
application. I found one that works quite well with TS called Virtual
Notes. This application uses the title in the Tradestation Title Bar to
keep track of the notes.
If you expand your chart window to full screen, TS puts a unique title
in it's titlebar based on the Workspace name and the quote Symbol. By
pressing a hotkey (CTRL-F10), virtual notes will pop up a note taking
window. After that, every time you view that symbol in the same
workspace in full screen, Virtual Notes will automatically popup the
notes you have taken. (You can also configure it so that it only pops
up the notes when you want it by pressing F10).

It's been a godsend for me.
Limitations:
1. You can only attach notes to specific symbols if you expand the chart
window to fullscreen. Oherwise, the note will be attached to the
workspace and will pop up everytime you switch to the workspace (a
useful feature as far as I am concerned)
2. I've tested it on WinXP. Don't know about Win 2000.
3. It's an older application but it works well.
