I'm sorry for not checking it first. I used to do this same procedure with 6.52 and Win98 and it worked without a hitch. I now am using 7.02 and Win2k and I get the same thing as you. I talked with Equis Support and they were able to duplicate it on the same setup. They reported it as a Bug, but I'm not sure if that fix will make it into the 7.03 release. 
I'm not sure if it will ever go 2 folders deep though. My structure is as follows:
C:\Daten\folder1
C:\Daten\folder2
C:\Daten\folder3
I set the destination folder as C:\Daten and it used to work great. I have never tried it in a second set of subfolders (Data\NewYork\Stocks & Data\Paris\Market1) and have the destination folder be ...\Data.
