I think you're one step ahead of me. Where are these AFL files that
contain my custom indicators? (I looked in my AFL folder and I
don't see my indicators in there. I do some indicators, but I think
they are some of the packaged ones.) I like your organizational
ideas but I can't find the files to organize. Hope that makes
sense...

for Commentaries, and one for Systems. Everything is nicely
organized. When you want to migrate your AFL files to another
computer, it's a very easy copy/paste procedure. Also, the file
broker.charts file contains all your custom indicators, so you could
create a backup copy of it, too.
