It is
really just a matter of AB saving the LAST instance closed. If you have 2
instances running and make a change to instance 1 then close it and then close
instance 2, AB will over write your changes when it closes the second instance.
I have simply gotten into the habit of ALWAYS closing my longer term EOD
database LAST. If I make changes in the ID database I simply alt-tab to the EOD
database and duplicate the change. In most cases ID I am following only a few
stocks in 1,5,or 15 min bars I then duplicate those stocks in my longer term
daily DB and just ALT -Tab between the 2 instances. I agree that having AB open
with a several time frames on the same DB would be handy but at this point I do
not know of a better alternative......

I have them set up in 2
databases, one for ID and the other for EOD
It keeps the settings
separate (mostly). Can run AA for the ID with alerts and in EOD without
interuption. Plus a few other things like I was losing changes made to the
indicator windows in the first instance of AB to be closed when I ran
twice from one location.

run an EOD (QP2) database which I convert to esignal during the day and a
2nd esignal interday database both from one installation of AB . I open AB 2
times each day and set the appropriate database for each instance.. It works
fine. I see no reason to have AB installed twice......
