You can create your own Custom Indicators with whatever standard formula or
create your own.
Just go to IB edit window and add a new one etc. Check the Help files for
how to do this.
The prefrerences are mostly for the built-in indicators in AB

If all the Indicator settings are stored in the Preferences section rather
than per chart, how do I have multiple charts with different MA's, one with
SAR and one without, etc. I've setup different layouts but these settings
are program-wide which seems strange to me....
